I have noticed in the Clipper race, now that we are near to Panama, that the 7-day projected course does not turn north toward the marked destination, but instead continues eastward across the bay, to leave a cluster of black dots on the shore of Columbia.
Am I doing something wrong, or is this just a limitation of the SS program? Will this be automatically corrected when my boat is in a position at the entrance to the bay? Will I then see a course to the flagged destination when I am able to turn north to Panama City?

It's kind of limitation - not turning around corners makes the program a little faster. You can put some temporary destination points along the way to avoid that, and it will be fin once you get to the final straight.
